I don’t think I can pick just one, so…
For the manga, I’d have to say either File 921-924 or File 972-974.
For the anime, episode 772-773 (Kudo Shinichi’s Aquarium Case).

Okay, yes, I really love the tiny detective children. So both of these are flashbacks.
921-924 is Ran – GIRL/Shinichi – BOY, aka the preschool flashback case.
972-974 is
A Chance Meeting at the Beach. Tiny Masumi, what more could I ask for?! She’s so cute, and of course there’s Ran and Shinichi being tiny and adorable, plus the plot stuff that’s revealed here is really interesting.
These two cases are my favorites so far!
There’s way more than this on that list, really, for all different reasons, but I’m not good with words, so I’ll leave it at that.
These are definitely the top of that list, though!
